    Default Affiliate Question about Cookies?

When a user clicks through to a site with an affiliate id in the qstring does that then create a cookie on the customers machine so that if the users closes the session then comes back to the store at a later time will the store still see the affiliate id in this cookie?

Or is the affiliation between the client and affiliate lost if the customer clicks out of the site then returns?

The affiliate ID is stored in the customer & order records in the DB, not in a cookie. If they hit your site with that querystring and complete registration and/or an order, then it'll be tied to them in the future. If they hit the site, browse a little, then leave - it's gone.
