Do you have image filename override set for the product?

No, I'm not using Image Filename Override.
Ok...which version are you using so that I can take a look? There shouldn't be anything that will make those disappear other than using image filename override. Can you also describe in detail the steps that you are taking to get them to disappear (eg. add a new product through the admin section then browse to a new page then come back and the links are gone, import a new product through excel or wsi then go to the product page in the admin and the multi-image links are gone, etc...)?

Thanks for getting back to me on this. We are using AspDotNetStorefront ML 8.0.1.2/8.0.1.2
What happened is that my client added a product and uploaded images with the multi-image manager. They cloned that product and added more images. In some cases they added multi-images in some cases not. Each product has one variant with various sizes. When they went back into a product we found that the multi-image manger link was not on the images tab. When I looked at the images/large folder, some of the products had multiple images.
I've since gone through and re-added all the products and the multi-image link stayed. Except on a couple of them where it went away. Now I've redone the category, it's only 8 products, and everything seems to be working so far. I can't seem to repeat the error.
Thanks for the detailed explanation. I'll dig in and take a look at the cloning feature to see if that causes any issues. Do you have anything else special with your images like sku for image product name or are you just sticking with the product id?
